You can hire a taxi or take a bus from Thiruvananthapuram or Nagercoil to reach Padmanabhapuram. Several buses operate from Thiruvananthapuram KSRTC bus stand towards Nagercoil, and you can get off at Thuckalay, which is close to the palace. From Thuckalay, auto-rickshaws are readily available.
